The flange method will never be right, you will end up with filler, etc. 
 Cut the complete roof off and weld on a new one at the factory seams..  DO 
IT RIGHT!!!

Couldn't they just cut the top of the roof off at the sides...you can see
the weld marks if that's what they are on the rear of the cab above the 
rear
window.......and replace it with a fresh top rather than plugging the
hole...?
