The Cpp TY my brother had a while back ago had something similar to which you 
speak of. The slightly modified stock cac was located up to where the Aux 
Cooler kit goes, the lower area was then used for twin Delta Gates. He had 
some problems with the pump he had on there and bought the whole ATR kit and 
replaced relocated stock one with the Hayden part of the Aux Cooler. 

So yes it will work, but the stock unit has a very nice fin count to it. 
Conclusion four eyes are better than two and two coolers are better than one.
